.... and best of all, it is already available in version 3.0 ;-) this really is the most versatile and complete app for molecular biology search... nevertheless, for paper collections I like to use papers (see my recommendations)

Geneious has a nice interface and does many things. I use it occasionally for quick & dirty analyses. However, it doesn't use Clustal algorithms for alignments and the tree viewing options are rather limited. I look forward to version 2.
