The idea is, once you've got your images organized into stacks, you can save them back to disk. If you tend to organize your images by rating, you could create subfolders to separate keepers from the junk shots. Also, if you use an asset management app like Aperture or Lightroom you can export your stack to disk and then import into the asset management app of your choice.
Regarding performance: It sounds like you may have found a bug. You should definitely not be seeing the spinning beachball, and this is the first time I've heard about this behavior.
